My Boston Terrier growls at me

My and my boyfriend just purchased two 3 month old male pups! one BT and one Yorkie!! They get along great and are pretty protective of each other! The yorkie is very loving & friendly! My BT from the moment we took him home has been very scared and shy! To the point that he has periods of excessive trembling.. we have been trying to show him affection which we thought was working.. They both are learning to eliminate on the weewee pads!And everytime they do i praise them! Well when I recently went to praise my BT he snap & growled at me, and now lately when me & my boyfriend try to show him affection he snaps and growls! Any suggestions on how to break that? I really dont want his behavior to get any worse. I fear he may snap at our guest or worst our 2 children.
