Itchy skin and scratching

We just adopted a Boston from the Humane Society. She has a spot on her back, above her tail, that itches constantly. She will scratch on anything she can find (walls, the sofa, rugs, etc.) We took her to the vet and we were told that it is a flea bit allergy. But she is given Frontline and has no fleas. We were given some antihistamine pills and were told that she would have to take them twice a day for the rest of her life.
We are just confused. Because if she has no fleas and is not being bitten by them any longer, why would the itchy spot not heal?

Could it be another type of allergy?

My boston does the same thing. I have also heard it was food allergies and anal glads needing supression. I havent found any of these to be right and a cure all. Just started buster on a healthy low grain/ filler dog food and benedryl but he still loves his butt scratched.

Anyone else know of anything? Its annoying and i feel so bad for him!
